This is Windows telling you that the application is running slowly. Windows takes over (any application) when it feels it is “not responding” but that isn't necessarily always the case (it just means Windows hasn't seen any messages from the application for a bit). If you must work with this many files you will simply need to wait for them all to open and render (rendering them takes the larger portion of CPU cycles). If the speed at which the application is responding is too slow then you will need to work with fewer files at one time.

Depending on their size, I would recommend that you avoid opening more than a few dozen files, or far fewer if you have a slower machine or the files are larger. Each file you open uses resources (memory and CPU) and the more you open the slower the application as a whole will respond.
