Few thoughts i have:

batch file is using com.renderx.xep.XSLDriver with j2re1.4.2_08
xmetal build uses com.xmetal.ws.opentopic.fo.xep.Runner with jre1.5.0

my guess is that xmetal handles the formatting a little different.
