My first thought would be to write a transform that parses though the input ditamap or ditabookmap after all sub maps have been processed in.  Then transform that map into a new file name and have filepath+filename and section number pairs. Then when processing each topic file you can use that file with the document () function and then lookup what section number you need on it. There may be an easier way or more efficient but that’s just my thoughts. You may want to also look into the  DITA 1.2 leaning specialization ( http://www.oasis-open.org/committees/tc_home.php?wg_abbrev=dita-learningspec )  may have some kind of way to  number sections.
